The free trader has the advantage of not having to work against gravity, it can just act as a bomber if it wanted and drop things. The rockets that propel things like the AT4 or Javelin aren't really all that powerful, and being unguided it's not that difficult for a ship to dodge an AT4, unless it were at extremely close range. 

I am getting intercepts at higher altitudes now with the same (not very intelligent) guidance and a more powerful rocket

Because if they're going slow enough and low enough to make you a viable target for them, then they're probably also a viable target for you.
