IIRF, canon says nothing about how the sterilization was carried out. One ship per world carrying a bioplague and enough nukes to blanket the target world in EMP could do the job.

Not really. The Hiver just preferred to retreat, sacrificing client races to give their manipulation time to mature. If really up against it, they would not have been an easy conquest. No large interstellar state - particularly not one as unified as the Hiver Federation and given CT tech assumptions - can be easily destroyed.
