I did some digging about when the 3I reached TL 13 according to Donald McKinney's Integrated Timeline v2.1 (September 16, 2006) page 57 the date as Imperial Year 300 and references MT Referee's Companion GDW, 1988 p. 34.

The Express Boat network is established in the Imperial year of 624 expanding to cover the entire Imperium by Imperial 718 per CT Adventure 1 The Kinunir GDW, 1979 p. 39  

The IN begins upgrading to Jump-4 in Imperial year 900 per Spinward Marches Campaign, GDW, 1985, p. 32.  

Unfortunately, the X-Boat per CT Supplement 7 and 9 indicate the design was done using CT LBB 2. and is a TL 10 design.

The CT LBB 2 Express Boat is already a custom design since it has no engineering section restriction of 154 tons.

Both of the suggested house rules would fix the problem.  

I did a quick rebuild which, if my calculations are right, may fix the issue by swapping the stateroom to a small craft cabin. Of course this fix bends the rules, but at least the cabin is part of the original materials.  

CT LBB 2 1977/1981 TL 10 100-ton Express Boat: J4 Type-B Drive at 15 tons with 40 tons of fuel, Power Plant-4 Type-B at 7 tons with 12 tons of fuel, 20 ton bridge, 4 ton Model/4 computer, and one 2 ton small craft cabin without any cargo capacity.
