I understand that actual SDB organization will vary widely, but still I would think there is a sort of "best practice" for organization.  Especially since SDBs can fall under Imperial Reserve Fleet command.

what do others think about this: individual boats in the 200-500 ton range are generally organized into divisions of 2-6 boats.  Many divisions will also have a tender of 500-1000 tons to provide logistic and repair support - not a jump shuttle/tug.

this would be a best practice, actual organization will vary widely.

    I know there is official info on organization of naval ships (squadrons/fleets, etc), but has there ever been any official word on organization of system defense boats?  a half dozen or so boats in a division or squadron?  And what sort of support vessels would a standard SDB division or squadron include?

    As SDBs are generally owned and operated by the local system government,
    there are probably almost as many different organisational and tactical
    styles as there are system in the Imperium.

    Okay, that's an exaggeration, but there won't be a single set up.
